When reverse engineering dual layer boards, starting from PCB to sort of create a schematics is the usual way to go, to not risk missing any connections. For this to work, back annotation must be supported by EDA. Allegedly KiCad supports this so I gave it a try, but the result doesn’t make any sense.

To generate the gerber, you can use the plugin KiKit to split the board into it’s own project.That’s exactly my workflow on some boards that have a front panel, So I work with both schematic and PCB in the same project.
